数百年後の未来。スクラップの山の中から奇跡的に脳だけが無傷の状態で発見されたサイボーグの少女アリータは、サイバー医師のイド博士によって新たな体を与えられ、目を覚ます。しかし彼女は、自分の過去や今いる世界についてなど一切の記憶が失われていた。やがてアリータは、自分が300年前に失われたはずの最終兵器として作られたことを知り、そんな兵器としての彼女を破壊するため、次々と凶悪な殺人サイボーグが送り込まれてくる。アリータは、あどけない少女の外見とは裏腹の驚異的な格闘スキルをもって、迫り来る敵たちを圧倒していく。

氷河期。とある村の若者ケダは首長である父らと初めての狩りに出るが、バイソンの群れに襲われ、断崖絶壁から転落してしまった。気絶から痛みと寒さで目覚めた彼は、自分がひとり取り残されてしまったことを知る。程なく、傷つき弱った彼をオオカミの群れが狙うが、ケダは群れのボスを倒してなんとかオオカミたちを追い払う。だが、心優しい彼は手負いのボスにとどめを刺せず、アルファと名付けてともに旅をする。
