尸魂界（ソウル・ソサエティ）の王族の秘宝“王印”の警護の任についていた日番谷率いる十番隊は、運搬中に謎の一団の襲撃に遭い“王印”を奪われてしまう。その際、日番谷が隊を飛び出し行方をくらましてしまう。数日後、傷ついた日番谷が運び込まれた黒崎医院に向かった一護。日番谷は何も語ろうとせず、行き違いの果てに、２人はついに剣を交えるのだった。

一護の暮らす現世の町・空座町（からくらちょう）。ある時、町に認識不能の霊生物“欠魂（ブランク）”が大量発生する異変が発生、一方尸魂界（ソウル・ソサエティ）では空に現世の景色が映し出される。世界崩壊の前兆とされるこれらの事態を前に、現世と尸魂界の秩序を守る護廷十三隊の死神たちは浮き足立つ。そんな中、現世にいる一護やルキアは、欠魂を一掃してみせた死神の少女・茜雫（せんな）と出会う。

南海に浮かぶ常夏の島・みかづき島にある月の国。世界的な富豪でもあるその国の王子ミチルは、息子ヒカルとともに諸国漫遊の旅に出ていた。今回ナルトたちに与えられた任務は、王子親子を無事にみかづき島まで送り届けること。サーカス団を丸ごと買ってしまうような王子の桁外れの金持ちぶりに振り回されるナルトたちだが、ようやくみかづき島にたどり着いてみると、そこでは大臣の裏切りによりクーデターが勃発していた。
