When her boyfriend dumps Emily, a spontaneous woman in her 30s, she persuades her ultra-cautious mom to accompany her on a vacation to Ecuador. 1999年。科学者・芹沢博士はフィリピンで巨大生物の化石を発見。同じころ、日本の原発では原子炉が暴走し、科学者ジョー・ブロディは妻サンドラを失ってしまう。それから15年後の2014年。研究機関“モナーク”はフィリピンで見つかった何かの生物の繭を監視してきたが、繭からは新怪物“ムートー”が生まれ、ハワイのオハフ島に向かう。“ムートー”がハワイに到着すると別の巨大生物“ゴジラ”も出現して戦いを始める。
