海に降りた謎の飛行物体を調べていた健一とヘレン、そして海洋学者の父親たちの4人は、怪光線に照らされ、宇宙船内に捕らえられてしまう。やがて彼らの前に女の姿をしたジグラ星人が現われ、海洋汚染で住めなくなった母星から地球に移住するためやって来たと語る。女は東京に大地震を起こし、人類に降伏を迫る。地球最大の危機に正義の怪獣ガメラが飛来するが、宇宙船の中から巨大なサメのような深海怪獣ジグラが姿を現わす。
