ルパン三世との共謀の容疑で、銭形警部に逮捕令状が出される。それを知ったルパンはテレビに出演し誤報であることを伝えるが、誤解を解く代わりに特別なダイヤモンド「タイムクリスタル」を盗むはめになる。そのダイヤは、世界征服をも可能にするスーパー量子コンピューター・エミルカを起動するために必要なものだった。ルパンは見事ダイヤを盗むことに成功するが、仲間のはずの次元に奪われてしまう！ その頃ロンドンではショパンコンクール最有力優勝候補の少女・アリサが誘拐される。

One night, during a journey back from the isle of Chios, the ship collides with a rock before the storm sets in. Unfortunately, in order to save the ship and the lives of the crew, John must sacrifice his own life. Columbus sets sail as the chief sailor on a cargo vessel en route from Genoa to Lisbon transporting precious loads of contents. Having passed the Straits of Gibraltar, the fleet then encounters pirates off the coast of Saint Vincent’s Cape. The Genoese crew tries to escape from the pirates, but to no avail; they are soundly defeated, and their ship is sunk. Shipwrecked, Columbus finds himself at the mercy of the waves...

1988年、関東地区に新型爆弾が使用され、第3次世界大戦が勃発した――。2019年、ネオ東京。金田をリーダーとするバイクの一団は進入禁止の高速道を疾走していた。しかし、先頭にいた島鉄雄は突然視界に入った奇妙な小男をよけきれずに転倒、負傷する。小男と鉄雄は直ちに現れたアーミーのヘリに収容され飛び去ってしまった。翌日、鉄雄を捜す金田は、少女ケイと出会う。彼女は反政府ゲリラの一員で“アキラ”という存在を追っていた。その頃、鉄雄はアーミーのラボで強力なクスリを連続投与され、不思議な力を覚醒し始めていた…。
