京都・舞鶴湾で行なわれたイージス艦体験航海に参加したコナンたち。航海中、突如近づく不審船に艦内は不穏な空気に包まれる。隊員たちの冷静な対処で体験参加者たちは演習だと信じたが、コナンだけはそれが現実の危機だったことに気付く。そんな中、艦内で自衛隊員の左腕が発見される。灰原や阿笠博士、そして陸上の平次と協力して捜査に乗り出すコナン。やがてコナンは、艦内に某国のスパイ“X”が乗りこんでいることを知る！

1995年7月29日に日本で公開されたアニメーション映画。上映時間は80分。『角川アニメ・フェスティバル』と題し、『スレイヤーズ』との同時上映。なお、ラジオドラマとは一部のキャストが異なっている。
