ニューヨークで配管工を営む双子の兄弟マリオとルイージ。謎の土管で迷いこんだのは、魔法に満ちた新世界。はなればなれになってしまった兄弟が、絆の力で世界の危機に立ち向かう。

1970年代。11歳の少年グルーをミニボスとして崇拝し、彼の子分となったケビン、スチュアート、ボブらミニオンたち。グルーのもとで悪事を働いていたが、彼が何者かに連れ去られてしまう。グルー救出に向けて動き出した彼らは、ある事件を機にカンフーの達人マスター・チャウと出会う。マスター・チャウのもとでカンフーの修行に励むが、それが思わぬ事態を引き起こす。
