2009年、地球は異星人ゼントラーディとの交戦状態に陥った。避難民5万8000人を乗せ、それ自体が宇宙都市ともいえる巨大宇宙戦艦マクロスは、太陽系外縁から地球へ帰還すべく旅を続けていた。そんなある日、艦内に敵が侵入、若き戦闘機パイロット一条輝は、襲われていた民間人の女性を危機一髪のところで救出する。なんと彼女は、人気歌手のリン・ミンメイだった。この救出劇を機に、2人は親しくなっていく。
