1000年に1度、7日間だけ現われる千年彗星の夜。旅の途中、移動遊園地に立ち寄ったサトシたちは、マジシャンのバトラーとその助手ダイアンと知り合った。その時、なぜかマサトだけに、バトラーの持つ“眠り繭”からの声が聞こえてくる。やがて繭から、千年彗星とともに目覚め、人間の願いを叶えるという幻のポケモン“ジラーチ”が現われる。実は、バトラーはジラーチの力で自らの野望を叶えようとたくらんでいて……。

天下一武道会の賞金の取立てを行いにミスター・サタン宅には18号たちが訪れていた。散々取立てを行ってもまだ賞金が届いていないと言い張るサタンの下にジャガー・バッダ男爵の使い・メンメンが現れる。サタンのために用意した戦士と戦えという要求に対していやいやジャガーの下へ向かうサタン。しかし、人造人間18号や同じ場にいた孫悟天、トランクスも付いて行ってしまう。 サタンの弟子として何故か戦うことになった18号たちだが、ジャガーの準備した戦士など彼女らの敵ではなくバイオ戦士たちを一蹴してしまう。その後、見慣れない施設群に興味津々の悟天たちだったが、そこでサイヤ人と思われる一体のバイオ戦士のカプセルを発見、中にいた戦士がこちらを向いた瞬間に悟天たちは驚愕した。それは前回の戦いで死亡したブロリーのクローン、バイオブロリーだった。 バイオカプセルから出てしまう前にバイオブロリーをカプセルごと破壊しようと試みるも、バイオブロリーは自らカプセルを破り外に出てきてしまう。もはやかつての面影のない不気味な様相となっていたバイオブロリーに、18号が戦いを挑むもバイオブロリーの強さに太刀打ちできずにやられてしまう。 2度も同じ相手にやられてたまるかと、悟天とトランクスは超サイヤ人に変身し、バイオブロリーとの戦いに挑む。

デンデが地球の神となり、その後も新ナメック星ではいつもとかわらず平和な日々が続いていた。しかし、ある時巨大な要塞が新ナメック星を覆った。 新ナメック星からの危機を知らされたデンデは孫悟空たちに救援を要請。悟空たちは大型の宇宙船で新ナメック星へと向かうが、そこに現れたのは、かつて悟空が倒したはずのフリーザの兄・クウラだった。 宇宙に一つのコンピューターチップがあった。それは長い歳月をかけてどんどん増殖していった。死んだと思われていたクウラは、脳だけで宇宙を漂っていたが、運良くそのコンピューターチップに辿り着き、巨大移動型要塞「ビッグゲテスター」を築き上げた。その後、新ナメック星を侵略するために覆い尽くしていたのである。 そして、悟空とクウラの因縁の対決が再び始まる。

Forty years after the events of the TV series, Remy Shimada, ex-pilot of the GoShogun, suffers a terrible accident while on her way to a meeting with her former robot-piloting comrades.
