세계가 멸망하는 것을 막을 수 있는 건 '성배'인 사카츠키 미유가 희생하는 것뿐이었다. 미유가 아닌 세계를 살려야 한다고 말하는 줄리안 에인즈워스에게 이리야스필 폰 아인츠베른은 둘 다 구하겠다고 대답한다. 그리고 이리야 일행은 시로와 미유가 자랐던 집에서 생활하게 된다. 시로가 미유와 함께 살았던 이유는 어떤 소원이라도 이루어줄 수 있는 '신의 아이'였던 미유를 키리츠구가 집으로 데리고 왔기 때문이었다. 하지만 여동생 미유를 되찾기 위해 줄리안이 나타나는데.

무수한 빛이 형형색색 반짝이며 부유하고 있는 무중력 공간 ‘지식의 상자', 그곳에는 여러 가지 세계가 있고 여러 시간이 있으며 수많은 사람이 있었다. 듀얼과 도로시는 그 곳에서 세계를 침식하는 존재 ‘바이러스’와 싸우고 있었다. 어느 날 듀얼과 도로시는 새로운 바이러스의 출현을 감지하고, 그 곳에서 바이러스에게 공격당하고 있는 소녀를 발견한다. 소녀는 ‘리모’라고 자신을 소개하고 한 마디를 꺼냈다. “꽃밭으로 돌아가야 해…”

The story takes place in a trading city Eta'Aria. Leicester Maycraft is an item engineer belonging to an adventurer guild "Oasis". One night, he is at a party with his friends to see a meteor stream on the rooftop of a chapel.

The skill of sword-fighting is known to two tribes, the Tribes of Light (which consists of humans living on the world's surface) and Shadow (largely part-human-part-animal creatures and monsters living in an underground city, who enjoy a lifespan five times as long as the Tribe of Light and age one-fifth as quickly). The two tribes lived in peace and harmony, their domains separated by the "Words Worth" tablet—a huge monolith slab erected by an almighty creator. Although the tablet has writing on it, neither Tribe can read the text. One day, Words Worth was mysteriously destroyed by an unknown entity; its fragments scattered among the domain of the Tribes of Shadow.
