The chronology of Super Sentai may, at last, be at an end. A boy has arrived from the future to save the earth from catastrophe. Yamato and his team are not aware that they are part of the enemy's plans. The Ninningers, who once protected Earth, have returned! And this time, they believe the Zyuohger are Yokai monsters! The Igasaki Clan reunites two years after defeating Kibaoni Gengetsu to determine who is the greatest ninja.

The Ninningers come across a new enemy, Dark Doctor Mavro, a remnant of the Shadow Line, who created his own, evil version of Aka Ninger serving under him by stealing the real Aka Ninger's Nintality, and because of it, Takaharu's life is now in danger. All hope seems lost until the Ninningers meet the ToQgers, who fought and defeated the Shadow Line in the past, and it's up to them to join forces in order to overcome this new crisis.

Five flashy Roidmudes seem to be causing a “thick air” event, and when Shinnosuke goes to investigate, turns out the problem was being caused by a yokai. After arresting the red one, Shinnosuke starts interrogating. He claims to be a ninja fighting yokai and that he’ll show Shinnosuke. While this uneven pair squabble, Kyuemon Izayoi and the Roidmudes were putting a terrible plan in progress.

The evil organization Shocker alters history by sending their newest creation, Kamen Rider 3, to defeat Kamen Riders 1 and 2 back in 1973. In the alternate present, Shocker is more powerful than ever, and most of the Kamen Riders are now either imprisoned or brainwashed to work for them. One such brainwashed Rider is Shinnosuke Tomari who thanks to his partner Kiriko Shijima, remembers the truth and joins forces with the remaining Kamen Riders who are still at large to make a stand against Shocker and put history back on its proper course.
