1998년 공개된 세 번째 극장판. 기계인간의 멸망 이후 무기질 생명체인 메타노이드가 새로운 적으로 등장한 우주를 배경으로 하기 때문에 스토리가 기존 1, 2기 극장판이나 TV판과는 직접적으로 연결되지 않지만.[17] 원작과 차이가 많은 극장판 1,2 보다는 TV판과 이어진다고 보는것이 타당할 것이다. 내용은 1996년부터 다시 연재된 은하철도 999의 새로운 시리즈[18]를 토대로, 여기 등장한 에피소드 2~3가지를 각색해서 만들었다. 그래서 이전 극장판에는 청소년풍이었던 테츠로의 캐릭터 디자인이 원작이나 TV판과 같이 둥글둥글한 이미지로 돌아갔다. 하지만 팬들에게는 흑역사 취급을 받고 있다. 러닝 타임이 50분밖에 안 되는데다 스토리가 완결되지 않고 다음 편을 기다려 달라는 자막으로 마무리되기 때문이다. 심지어 다음편은 나오지 않았다. 작화는 CG를 쓰는 등 그 당시 기준으로 최상급이었지만 스토리가 문제였던 작품.
