TV 시리즈의 최신작을 바탕으로 만든 영화 2부작 중 후편으로 이야기의 완결편이기도 하다. 무대는 은하계를 돌아다니는 이민선단 마크로스 프론티어. 파일럿인 소녀 아르토는 선단을 공격하는 미지의 생명체 바주라와 싸운다. 아르토는 스타가 되기를 꿈꾸는 소녀 랑카 리와 톱싱어 쉐릴에게 끌린다. 이윽고 두 사람의 노래와 바주라 사이에 숨겨진 비밀이 밝혀져 간다. 스피디한 전투 장면과 화려한 가희들의 무대는 눈길을 사로잡고, 메카닉과 미소녀의 매력에 아름다운 음악이 합쳐져 화려한 볼거리를 선사한다.

The first story focused on Tai and Kari Kamiya four years before their adventure in the Digital World. It shows their first encounter with Digimon and what happened to them (as well as the other children). Tai and Kari wake one morning to find a Digi-Egg that came out of their computer the night before and the egg soon hatches, revealing a Botamon. The Digimon then evolves into Koromon and then Agumon (not the same one that became friends with Tai in the series, and yet, somehow, both Koromon and Kari remember each other), who then goes out and unintentionally destroys a good part of the neighborhood with Kari riding on his back. A second Digi-Egg appears in the sky to reveal an evil digimon, Parrotmon. Agumon then Digivolves to Greymon but isn't strong enough to beat Parrotmon and is knocked out. Tai grabs Kari's whistle and wakes up Greymon, who defeats Parrotmon and disappears with him.

Arale and company arrive at a nice location for a picnic. They soon discover a beautiful stone with strange powers. Before they know it, a dangerous pirate and his mysterious ship invades their peace and steals the stone. Now it is up to them to retrieve the stone before it is used by evil hands.

우주력 0079년, MS부대의 소위 시로 아마다는 쟈쿠와의 싸움 중에 MS가 파괴되어 폐우주선에 숨는다. 아마다는 그곳에서 지온의 파일럿 아이나를 만나게 된다. 부상을 입은 아이나를 치료하면서 시로와 아이나는 서로 호감을 갖게 된다. 적으로 만난 그들은 서로 헤어지게 되고 이후 아마다는 MS부대의 08소대를 맡게 된다. 아이나는 오빠 기니어스가 개발한 신병기를 테스트하던 중, 연방의 건담 부대와 마주하게 된다. 그 부대는 아마다의 08소대였다! 아마다와 아이나는 접전 끝에 산으로 떨어지고 재회하게 된다. 짧은 기간이지만 사랑을 나누는 둘. 이후 정보부 밀러 소령은 시로에게 아이나를 죽이지 않은 이유를 추궁하며 총살당할 것인지 기니어스 기지를 수색할 것인지 선택하라고 하는데.......

네르프에 있는 마기가 미국, 프랑스 등지의 마기 5대의 파상공격으로 인해 해킹을 당하고 있었다. 그러나 슈퍼인공지능 컴퓨터도 그 파상공격을 당해내지는 못하는 상황. 결국 감금되어 있던 리츠코 박사를 다시 부르게 된다. 그는 처음에는 자신을 감금한 것에 대해 불만을 표시하지만, 결국 겐도우의 명령에 따르고 예전 사도에게 사용한 캐스퍼의 방법인 마지막 로직 코드를 변경하여 완전 몰아내기로 간신히 마기를 복구한다. 그리고 666프로텍트와 B다낭형 방벽을 세워 62시간은 막을 수 있게 조치하는데...

서기 2000년. 남극에 거대한 운석이 추락하여 엄청난 재난 세컨드 임팩트가 발생한다. 원래는 아담과 제 2사도의 접촉으로 일어난 일이지만, 이 사실을 숨기기 위해 비밀집단 제레의 정보 조작으로 운석의 추락으로 처리된다. 해수면의 상승과 천재지변, 경제의 붕괴, 민족분쟁, 내란 등이 연속해서 발생하고 결국 세계의 인구 중 절반만이 살아남는다. 그 사이 생체병기를 만들기 위한 E계획이 한창 진행중이었다. E계획의 주축은 세컨드 임팩트 이후 살아남았던 이카리 겐도, 이카리 유이와 아카기 나오코, 그 후 겐도의 권유로 새로 영입된 겐도와 유이의 학창 시절의 대학교수 후유츠키 코조였다.
