창궁의 파프너 시리즈 5년만의 신작 극장판. 1기로부터 2년 뒤의 이야기를 다룬다. 인류를 구하기 위해 만들어진 인공섬인 타츠미야 섬. 이곳의 많은 사람들이 더는 전쟁을 원하지 않지만 먼 우주에서 온 페스툼이라는 적이 나타나고, 이에 맞서기 위해 카즈키 등의 파일럿들이 파프너를 타고 전투하게 된다. 하지만 한층 강력해진 적들은 인류의 병기까지 사용하여 이들을 위협하고, 적을 소멸하고 섬을 지키기 위해 새로운 파일럿까지 투입되지만 섬의 운명을 장담할 수 없을 정도로 위태로운 상황에 이르게 되는데…
