계속되는 전쟁과 환경 파괴, 핵의 발달은 지구 환경을 어지럽혀 잠들어있던 많은 괴수를 깨운다. 이에 지구방위군은 세계각지에서 특수한 신체능력을 가진 새로운 인간 "뮤턴트"를 주요전력으로 M이라는 기관을 조직하게 된다. 한편 지구에 온 외계인 X성인은 우호적인 자세였으나 점차 본색을 드러내어 잠들어있던 괴수들을 깨어내어 조종하기 시작하고, 지구방위군은 최대의 적이자 1954년 처음 그 모습을 나타낸 이후 수 차례 세계를 멸망에 빠뜨릴 뻔한 괴수의 왕 "고질라"를 부활시킨다. 50년 만에 남극 빙산 속에 결빙되어 있다 깨어난 고질라는 그 동안 쌓인 모든 것을 풀어버리겠다는 듯 무서운 기세로 수많은 괴수들을 해치워 나가기 시작하고 뮤턴트와 X성인의 대결, 그리고 고지라와 X성인에 의해 부활한 괴수들의 최후의 결전이 시작된다.

1999년, 대특수생물자위대 일명 특생자위대는 상륙한 고질라를 레이저포로 처치하려 하지만, 완패 당한다. 그러던 중 이에시로 아카네는 자신의 실수로 상관인 하야마가 죽자 변명도 하지 않고 자료과로의 이동을 감수한다. 한편, 정부는 고질라 살상용 병기 개발에 착수한다. 그리고 각계의 전문가들을 모아 1954년에 사망한 고질라의 뼈를 바탕으로 생체 로봇 제조에 들어간다. 그리고, 2003년 생체로봇 3호 기룡이 완성되자 특생자위대 안에 기룡대가 결성된다. 그중에는 3년간 묵묵히 신체를 단련해 온 이애시로 아카네의 모습도 있다…3호기룡, 일명 메가고질라와 고질라의 싸움을 특수촬영을 구사하여 박력있게 그리고 있다. 메가고질라의 조종사인 과묵한 여주인공을 맡은 사쿠 유미코의 터프한 모습도 인상깊다.

1954년 이후, 연이은 고지라의 공격으로 인해 피폐해진 일본은 수도를 도쿄에서 오사카로 옮겨 고지라를 자극하지 않을 새로운 에너지 개발에 고심하지만, 총리의 명령으로 극비리에 시도한 플라즈마 발전 에너지를 감지한 고지라에 의해 오사카가 습격당한다. 당시, 자위대 특수부대원들이 필사적으로 고지라에 대항해보지만 역부족이었고, 이 때 당시 자위대 특수부대의 생존자였던 츠지모리 키리코는 대 고지라 섬멸조직인 G 그래스퍼의 대장으로 취임하게 되고, 상부조직인 G 대책본부에서는 고지라를 통째로 소멸시키기 위한 블랙홀 병기 ‘디멘션 타이드’의 개발이 이루어지게 된다. 그리고 디멘션 타이드의 완성을 위해, 아키하바라 상점가에 틀어박혀 있던 젊은 천재과학자 쿠도를 초빙한다.
