The Cromwell clan live in the real world, except for their grandmother who lives in Halloweentown, a place where monsters go to escape reality. But now the son of the Cromwells' old enemy Kalabar has a plan to use the grandmother's book to turn Halloweentown into a grey dreary version of the real world, while transform the denizens of the real world into monsters.

못말리는 닌자 3형제, 록키(Rocky: 매튜 보투치스 분), 콜트(Colt: 마이클 오라스키 2세 분), 그리고 툼툼(Tum Tum Douglas: 제임스 폴 로에스크 2세 분)은 어린 나이에도 불구하고 가라데 검은 띠를 딴 무술 유단자들. 어느 날 이들은 컴퓨터의 귀재 아만다(Amanda Morgan-Green: 첼시 이어와인 분)와 함께 가장 좋아하는 놀이공원 메가 마운틴으로 놀러간다. 그곳에서 TV 스타인 그들의 진정한 영웅 데이브 드래곤(Dave Dragon: 헐크 호간 분)을 만날 수 있는 것이 더없이 기쁘기만 하다. 하지만 쓰리 닌자가 공원 한편에서 즐겁게 놀고 있는 사이, 공원은 악당들의 지배하에 놓이게 된다. 이는 악녀 메두사(Medusa: 로니 앤더슨 분)와 그녀의 심복 로사(Lothar Zogg: 짐 바니 분) 일당이 손님들을 인질로 메가 마운틴의 주인에게 천만달러를 받아내기 위해 저지른 일이다. 유일한 희망 데이브 드래곤 마저 마취제를 맞고 메두사에게 잡혀있는 상태. 한편 FBI 지부장인 록키의 아버지는 요원들과 함께 인질과 아들을 구하기 위해 공원에 도착하나, 중앙 전자 조정실을 장악한 메두사 일당이 공원의 출입구를 전부 닫아 들어가지도 못한다. 바야흐로 쓰리 닌자가 용기를 갖고 나서서 그들의 영웅과 공원에 붙잡혀 있는 사람들을 구해야 할 때. 메두사 일당이 탈출을 위해 보일러 탱크에 설치한 폭탄을 제거해야만 시민들이 다치지 않고 악당들을 붙잡을 수 있다. 하지만 그러기에는 힘이 모자라기만 한 쓰리 닌자. 바로 이때 탈출에 성공한 데이브 드레곤이 나타나 엄청난 격투 끝에 악당들을 제압하고 보일러 탱크에 설치된 폭탄을 제거하여 메두사의 계획을 저지하는데 성공하는데...
