Key Animation
A história se passa no período Senkoku. Um rounin chamado Nanashi (que significa "sem nome") salva o garotinho Kotarou e seu cão Tobimaru em um templo abandonado. Kotarou não tem família, é perseguido por uma misteriosa milícia da China e contrata Nanashi como guardacostas. Entre os que perseguem Kotarou está um homem chamado Rarou, um guerreiro muito habilidoso com cabelo loiro e olhos azuis. Ele obedece um velho chamado Byakuran e é membro da milícia chinesa. Diferente de seus companheiros na milícia, ele não serve imperador algum e apenas deseja lutar com o mais forte.

On a walk home, Keroro and Fuyuki stumble upon a hidden shrine. Upon exploring it, they end up causing damage to a shining orb within it. That night, Keroro finds a large X on his face, which causes him considerable distraught. The next morning, a breaking news story shows that the X has spread to more than just Keroro, giving the people of Tokyo telepathic abilities, including the Hinata Household and the Keroro Platoon. The Pekoponians seem to think this is a great gift, but the mark may actually be part of a Pekopon invasion older than time itself.

O filme se passa dois anos após os acontecimentos do último episódio da série Fullmetal Alchemist. Edward Elric vive em Munique (Alemanha) no ano de 1923, junto com Alphonse Heiderich, onde busca uma forma de voltar ao seu mundo e reencontrar seu irmão Alphonse Elric e seus amigos, mas ele terá que enfrentar também os problemas de sua época no outro mundo, como por exemplo Adolf Hitler.
