Through the battles, some must face the deaths of friends and family, some must notice what precious things must be protected, and some must find meaning in the battles that have occurred. In front of Makoto, the mysterious transfer student Ryouji Mochizuki appears. When the group greets a new morning, the gears of fate begin to turn. A fight revolving around each of the heroes' bonds begins...

As Fu and her friends begin their third and final year of high school, the photography club gets two new members; freshman Takumi Shindou and sophomore Suzune Maekawa. Thinking about what to do after graduation, Fu decides she wants to pursue a career combining photography and travelling. Afterwards, Fu's family tell Fu about the time she took a picture of her father and first learned about "tamayura" from him. Later, as Chihiro and Tomo pay a visit for the Bamboo Festival, announcing that they plan to study abroad after graduation, Fu is shocked to learn that Riho is planning to leave town. During the festival the next day, as the girls get to see Kanae as part of Sayomi's explorer's club, Fu is approached by Riho, who explains she is going to Tokyo to open a gallery with her friend. Thankful for everything Riho has done for her, Fu promises the carry on her torch in pusuit of a career in photography.

After a meteor hits Earth, traitor forces have (for all intents and purposes) taken over, and the people are suffering. Tanto este filme, como o anterior (Morte e Renascimento), caracterizam o "final alternativo" de Neon Genesis Evangelion. Por ser um final alternativo, os episódios 25 e 26 da série original são desconsiderados. "O Fim de Evangelion", assim como "Morte e Renascimento", é divido em duas partes: A primeira é a repetição de "Renascimento" com mais cenas e renomeado para "Air" (chamado também de "Episódio 25"). A segunda parte é chamada de "Heart" (ou "Episódio 26"). O filme mostra o verdadeiro final da série. Todos os acontecimentos de Neon Genesis Evangelion culminaram para esse ponto. O Terceiro Impacto começa e cabe a Shinji Ikari decidir o futuro da humanidade. Sem deixar os momentos de ação e de filosofia de lado (e também muitas indagações), "O Fim de Evangelion" é um final merecido para série.

Three years have passed after the decisive battle at the end of Yamato Takeru and peace has return to the land. Takeru, Oto and their friends return to the village and continue living their days in bliss until one night Shuranoo, piloted by Mikazuchi, marks a return and appears in the village to wreak havoc. Takeru is left without any choice and is forced to reactivate the sealed Susanoo from his slumber. However, this is just the beginning of a new threat, and Takeru has to overcome himself if he wants to rescue Oto from the impending danger.
