In a parallel world that resembles modern Japan, alien lifeforms known as "Muttsu" (Trick) fell from the sky in 2025 and wiped out many cities. Uma batalha acontece, destruindoum site de pesquisa nas proximidades e traumatizando Tory, filho do Profº Lund. Deoxys perde a luta para Rayquaza. Deoxys remonta a forma de ovoe cai no mar, enquanto alguns pesquisadores levam o ovo verdecom eles. Sob o mar, o Deoxys ferido, regenera e espera.
