Macross Delta is set in the year 2067, eight years after the events of Macross Frontier. The story focuses on Walküre, a team of talented idols and the Delta Squadron, a team of experienced Valkyrie pilots as they battle against the Var Syndrome, a mysterious phenomena that is consuming the galaxy, alongside the mysterious Aerial Knights Valkyrie fighter team of the Kingdom of Wind. This film recompiles scenes from the television anime with new scenes to tell a different story.

The story begins the day before the graduation ceremony. Five middle school girls each are preoccupied with their real everyday lives. These girls meet each other in a fantasy world after being sent there through a sudden occurrence. There, they learn about the impending crisis that this world is facing. The way to avert this crisis is for the five to collaborate and bring their five hearts together as one through dance. However, the five cannot come to love the world, and cannot tell their true feelings to one another, so their hearts are unable to unite. The time limit is fast approaching. Can the dance of the five girls save the world? And will they be able to graduate?

One year ago, Yūta lost his father from a car accident. Now in the 6th grade, Yūta goes to catch a beetle at a dam on a deep mountain. Yūta often went there with his father. There, Yūta meets a strange old man. Due to heavy rain, Yūta slips and falls down a bridge. He becomes unconscious. When Yūta awakes, he sees a child, Saeko, in front of him. Saeko takes Yūta to a village that looks like something that existed 30 years ago. Yūta has the feeling that he went into the past. He also meets Kenzō, who is the same age as Yūta. They promise to go catch a bug the following day. Saeko then takes Yūta to an old house. An old woman there treats Yūta like a cousin. Yūta doesn't know what is going on. At night, the strange old man he met earlier appears and tells Yūta that he will belong to this time period for a month. A precious summer vacation for Yūta begins.

Хироми Нозава - ученица 6-го класса. Она редко видится с родителями, поскольку и ее отец, и ее мать очень заняты на работе. Тем не менее Хироми старается не унывать и в этом ей помогает ее собака - шнауцер Юнкерс, который умеет говорить по-человечески и заботится о Хироми. Как-то вечером Хироми подслушивает разговор своих родителей о разводе и эта неожиданная новость её очень расстраивает. Хироми пытается понять чувства родителей. Видя как Хироми страдает от одиночества, Юнкерс раскрывает ей тайну, что может исполнить три чуда. Что это за чудеса и смогут ли они сделать жизнь Хироми снова счастливой?

В прошлом, когда маленький Мамору был в больнице, он подружился с мальчиком по имени Фиоре, которому подарил розу. Тогда Фиоре пообещал ему, что когда-нибудь он подарит ему много-много цветов, и они опять будут неразлучны. Теперь он вернулся на Землю, полный решимости выполнить свое обещание.
