A state in the midst of a civil war, SEAUn (the South East Asia Union), brings in the Sibyl System as an experiment. Under the new system, the coastal town of Shambala Float achieves temporary peace and safety. But then SEAUn sends terrorists to Japan. They slip through the Sibyl System and then attack from within. The shadow of a certain man falls on this incident. In charge of the police, Tsunemori travels to Shambala Float to investigate. The truth of justice on this new ground will become clear.

Despite the use of the Youth Ordinance Bill to enforce curfews for minors and regulate the use of the Internet, young people continue to fight for their own freedom through underground methods. Five children save the life of a dog-like alien while at a self-run summer camp. He attempts to reward them by taking them to an alien colony on the Moon. Events take a turn for the worse when his report on that attack that injured him causes passage from the Moon to the Earth to be banned, and children are stranded in space. The children need to find a way back home before camp ends and their parents discover that they are missing. They also have to avoid the poachers that injured their alien friend, and now seem to be stalking them all.

Female cyborg Major Motoko Kusanagi has left Public Security Section 9, an elite counter-terrorist and anti-crime unit specializing in cyber-warfare, which has expanded to a team of 20 field operatives with Togusa acting as the field lead.

In their continuing journey to find the feathers that are the fragments of Sakura's lost memory, Syaoran, Kurogane, Fay, and Sakura move through time and space with Mokona. Here, they visit the "Country of Birdcages," a seemingly peaceful country where people and birds live together, each person having a bird companion. After a boy named Koruri confuses Syaoran and Sakura for "bodyguards" and attacks them, they learn that the king of the country possesses a mysterious power. Princess Tomoyo, Koruri, and the other oppressed citizens, having had their birds taken from them, live in hiding within the forest. In order to take back Sakura's feather, Syaoran and the others stand up against the scheming king.
