In 2046, many aspects of life are carried out on a virtual network. No matter how advanced the time becomes, however, bullying never disappears. Haruyuki is one of the bullied students. Sixteen years ago, a mysterious masked ninja unleashes a powerful creature known as the Nine-Tailed Demon Fox on the Hidden Leaf Village Konoha, killing many people. In response, the Fourth Hokage Minato Namikaze and his wife Kushina Uzumaki, the Demon Fox's living prison or Jinchūriki, manage to seal the creature inside their newborn son Naruto Uzumaki. With the Tailed Beast sealed, things continued as normal. However, in the present day, peace ended when a group of ninja called the Akatsuki attack Konoha under the guidance of Tobi, the mysterious masked man behind Fox's rampage years ago who intends on executing his plan to rule the world by shrouding it in illusions.

Assigned on a mission to capture Mukade, a missing-nin, Naruto Uzumaki sets out for the once glorious historic ruins of "Ouran", where he pursues and corners the rouge ninja. Mukade's goal is revealed to be a dormant leyline within the ruins; he unleashes the power of the leyline, causing a light to envelop Naruto, sending him into the past, 20 years before the series began. When Naruto awakens, he comes into contact with the Fourth Hokage, Minato Namikaze.

A film adaptation of the Holy Emperor story arc, which primarily depicted the conflict between Kenshiro and Souther. New characters Reina, one of Raoh's army officers who falls in love with him, and her brother Soga, Raoh's advisor, play an important part with much of the plot involving Raoh's relationship with Reina as he conquers the land; most of this portion is new content exclusive to this film. The other side of the story is the retelling of Ken's attempt to save and protect the villagers from Souther's army with the help of Shū. There is also a small subplot of Bart returning to his home.

Ruby is an Aurora Girl who makes northern lights together with her kind. She is banished from Aurora no kuni (Aurora Land) because of her selfishness and horrible behaviour, and she is told to find a stone called Aurora no Shizuku that can grant three wishes. That way she will be forgiven. Ruby meets Anpanman and lies to him that she needs the stone to rescue her land. But when Baikinman is also interested in getting the three wishes, Ruby is torn between the choice of helping her new friends or being able to return to Aurora no kuni.

All Laia Einburg wants for her golem-making father Galia and her equally ambitious brother Huey is to end a long running feud. But her world gets turned upside down when short-stature Lina Inverse and overly endowed Naga the Serpent save Laia from a rampaging golem. A grateful, but smitten, Galia asks Lina to be a model for his work. Not to be outdone, Huey makes a similar request to Naga. The results are towering remote-controlled golems in the image of our favorite sorceresses! Huey gets all the proportions right, but Galia's taste is just weird. Adding insult to injury, Galia turns Lina into a magical battery pack! Officially, Lords Haizen and Granion commissioned these golems for a contest to determine the ruler of the city of Stoner. But the lords are secretly planning to use the golems as prototypes for an army of conquest! Can Lina and Naga save the city from tyranny?
