After an incident which nearly cost Littlefoot's grandmother her life, Littlefoot learns a series of lessons which his species call "Wisdoms". Meanwhile, a trio of dim-witted Beipiaosauruses named Loofah, Doofah and Foobie arrive in the Great Valley and behave in a strange manner towards Littlefoot and the gang. Littlefoot is determined that they learn the "Wisdoms" and the journey to the one place the trio have dreamed of, Berry Valley, begins.

As the Great Day of the Flyers nears, the Great Valley's flying youngsters are eager to participate in the annual exhibition to show off their skills. Everyone, that is, except free-spirited pterodactyl Petrie, whose individualism causes problems when it comes to staying in formation. Enter his dinosaur pals Littlefoot, Cera, Spike and Ducky, who encourage Petrie to embrace his uniqueness.

While trying to obtain "Tree Sweets", Littlefoot falls into the tree and knocks down all the blossoms attracting the Tinysauruses. They devour the plants and disappear. But Littlefoot isn't blamed for the disappearance. Instead, he accidentally makes the adults believe the tiny dinosaurs were the main cause. Now Littlefoot and his friends must protect the tiny herd and learn the value of honesty.

A bedtime story leads Littlefoot and his grandparents on a journey to a new land, where Littlefoot discovers someone who vanished before he was born: his father! Now Littlefoot must decide between two worlds. Will he leave to be with his friends in the Great Valley, or stay behind and start a new life with his father?

When heavy rains create a mysterious "new water", Littlefoot sets off to explore the Great Valley and quickly becomes friends with Mo, a fun-loving dolphin-like creature, who has been isolated from his pod by the weather. When Littlefoot and friends get separated from their parents because of an Earthshake, they help Mo get back home to the Big Water, while avoiding a hungry "Sharptooth Swimmer".

While the Chipmunks are working at the amusement park, Majestic Movie Studios, in a singing attraction. Little do they know that the real Dr. Frankenstein are in a new attraction called, "Frankenstein's Castle". After Alvin drives a crazy bus ride, they miss their next performance and get locked in the park after closing time. Dr. Frankenstein figures that the castle isn't scary enough and re-creates the real Frankenstein and after the monster finds the boys, it starts a wild and wacky adventure!
