"From the Notebook of..." was shot in Florence and takes as its point of departure Leonardo da Vinci's notebooks and Paul Valéry's essay on da Vinci's process. These two elements suggest an implicit comparison between the treatment of space in Renaissance art and the moving image. The film marks a critical development in the artist's work in that he repeatedly employs a series of rapid pans and upward tilts along the city's buildings or facades, often integrating glimpses of his own face. As Beavers notes in his writing on the film, the camera movements are tied to the filmmakers' presence and suggests his investigative gaze.
夜神 月（やがみ ライト）はある日、奇妙な黒いノートを拾う。それは死神・リュークが落とした、ノートに名前を書かれた人間が死ぬ｢デスノート｣だった。犯罪者を裁く法律に限界を感じていた月は、世の中を変えるため、ノートの力で犯罪者を次々と葬り始める。やがて犯罪者を葬る者の存在に気付いた人々は殺し屋（＝Killer）の意味から「キラ」と呼び始め、キラを神と崇め崇拝する者まで現れた。 一方、警察組織はキラの行為はあくまでも連続殺人であるとし、その調査・解決のためにある人物を送り込んだ。警察を裏から指揮し、数々の難事件を解決してきた世界的名探偵Ｌ（エル）である。 天才同士の戦い、求める世界の違いから起こったこの闘いに勝つのは死神の力を持つキラか、それとも警察を動かすLか。

1931年、パリ。身寄りのない少年ヒューゴはリヨン駅の時計台の中に隠れ住み、孤独な毎日を送る。そんな彼に大切なのは、亡くなった父親が残した、壊れた“機械人形”。その修理に悪戦苦闘していたヒューゴは駅の構内にあるおもちゃ店で万引きを働き、店主の老人に、人形について書かれた大切な父のノートを取り上げられてしまう。そんなヒューゴだが、老人の養女イザベルと仲良くなり、一緒に機械人形の秘密を探る。
第25話「Air」 全ての使徒を倒したNERVに対し、サードインパクト発動を目論むゼーレが戦略自衛隊を使った武力占拠を開始する。施設が次々と破壊・占拠されていく中、シンジは戦自隊員に発見され殺されそうになるが、生きる意思を失くしていたシンジは抵抗すらしなかった。それをミサトが寸前で救出するが、移動中に銃撃に遭って負傷し、シンジにEVAで戦うよう言い残して命を落とす。 第26話 「まごころを、君に」シンジを乗せたEVA初号機を依代としてサードインパクトが始まる。これによって人類は個体の生命体としての姿を保てなくなり液化して崩れていき、その魂は「黒き月」に集められる。初号機はレイやカヲルの姿をとる巨人（第2使徒リリス）に取り込まれ、シンジはレイとカヲルに再会する。そこでシンジは人類が単体の生命となることを望まず、それぞれの個人がいる従来の世界を望みリリスは首から血を噴き出しながら倒れ崩れ落ちていく。
