前作の舞台、フューリー宇宙刑務所においてリプリーは、エイリアン・クイーンを体内に宿したまま溶鉱炉に身を投じ、永きに渡るエイリアンとの戦いに幕を下ろした。しかしそれから200年後、リプリーは軍の実験宇宙船「オーリガ」で、フューリーに残されていた血液から科学者らの手によりクローンとして再生される。その目的は、リプリーの体内に残されたエイリアン・クイーンの摘出であり、エイリアンを繁殖させて軍事兵器として利用することであった。
惑星LV-426のエイリアン殲滅後、生き残った者達は冷凍睡眠につき、宇宙船スラコ号で地球に向かっていたが謎の事故を起こす。スラコ号から切り離された脱出艇はフィオリーナ161（通称フューリー）で回収されたが、ヒックスやニュートは着陸の際に死亡、ビショップも機能を停止していた。この漂着先は流刑の星で凶悪な囚人達が戒律の元で自活的な生活をおくり、放射性廃棄物を収める鉛のコンテナを作る作業をしていた。唯一の女性であるリプリーの出現で惑星の秩序は一時乱れるが囚人頭であるディロンが事態を収拾する。そんな時、脱出艇に潜んでいたエイリアンが活動を始める。
冷凍睡眠のまま宇宙を漂流していたリプリーは奇跡的に宇宙船に救出される。地球に戻った彼女は貨物船で起こったエイリアンによる恐ろしい出来事を語る。リプリーが漂流していた間にエイリアンを発見した小惑星は地球の殖民惑星となっていた事を知りエイリアン殲滅を訴える。しかしエイリアンを兵器として利用したい企業に拒まれてしまう。その時小惑星より連絡が途絶えたことからアメリカ海兵隊が住民救出に向かうが同乗したリプリーの話をまともに聞かなかった兵士達だが、凶悪生命体エイリアンを目の当たりにし一気に追い詰められてゆく。
