人類とバグとの戦いが続く未来。強襲揚陸艦アレジア号の兵士たちは、バグに襲撃された小惑星基地の救出に出動するが、逆に敵の大群に囲まれ混乱状態に陥ってしまう。そんな中、基地にいた大臣ジェンキンスが戦艦JAW（ジョン・A・ウォーデン）号を半ば強引に指揮下において脱出。本来のJAW号艦長カルメンは、リコ将軍の命を受けてアレジア号に合流、重要貨物を積んで姿を消したJAW号の捜索を開始する。

アメリカ合衆国大統領直属のエージェントのレオンは、東スラブ共和国の内戦で、生物兵器「B.O.W.」が使用されているという情報を受けて、一人で潜入を試みる。しかし、ほどなく東スラブ共和国から手を引くことが決定し、同国からの撤退命令が下る。だがレオンは「B.O.W.」の脅威によりこれ以上犠牲者を出さないため、撤退せずに単独で同国内での戦闘を継続する。

アメリカの田舎町「サウスパーク」に住む子供たちは、カナダの下ネタ漫才コンビ「テレンス＆フィリップ」が大好き。T&Pの映画を見たスタンら4人は汚い言葉に染まっていく。そのことに怒ったサウスパークPTAはカナダに猛抗議。抗議運動は全米に広がり、さらには米加の全面戦争に発展する。テレンス＆フィリップは戦犯として捕らえられ、公開処刑されることに。それに対して子供たちはレジスタンスを結成し、テレンス＆フィリップの救出を計画する。はたして子供たちはテレンス＆フィリップを救えるのか。
