人類を同化するというボーグの最初の試みが失敗してから6年。ボーグは再び人類を同化するため侵略を開始した。彼らはゼフラム・コクレーンによる人類初のワープ飛行を阻止し、人類が彼らに抵抗できる技術力を持つ前に同化を完了するために過去にタイムトラベルした。ピカード艦長と彼の乗組員は新たに建造されたUSSエンタープライズEで過去の地球へタイムトラベルし、ボーグの企みを阻止しなければならない。
