いたずらが過ぎてトップハム・ハット卿に怒られてしまったトーマスは、いつもとは違う工事現場での仕事を命ぜられる。いやいや向かった先で突然線路が崩れ、トーマスは洞くつの底に落ちてしまう。そして中から海賊船が発見され、引き上げることに。海からその様子を伺っていたのは、船乗りのジョン。トーマスは、ジョンが海賊船の宝物を探しているという話を聞き協力するが、徐々にジョンの悪だくみが明らかになる。

トーマスの支線が工事のために一時閉鎖され、トーマスは助っ人としてビルとベンの働くクレイ・ピッツに送られた。そんな時、トーマスはクレイ・ピッツで謎の巨大な足跡を発見するも、地すべりによってその足跡を見失ってしまう。翌日、トーマスはパーシーに昨日見た足跡の事を話す。それがソドー島に住むモンスターが残した物だと信じて疑わないパーシーは怯えながら走り出し、やがて奇妙なものに遭遇する。
