近未来の地球では植物の枯死、異常気象により人類は滅亡の危機に立たされていた。元宇宙飛行士クーパーは、義父と15歳の息子トム、10歳の娘マーフとともにトウモロコシ農場を営んでいる。マーフは自分の部屋の本棚から本がひとりでに落ちる現象を幽霊のせいだと信じていたが、ある日クーパーはそれが何者かによるメッセージではないかと気が付く。クーパーとマーフはメッセージを解読し、それが指し示している秘密施設にたどり着くが、最高機密に触れたとして身柄を拘束される。

惑星LV-426のエイリアン殲滅後、生き残った者達は冷凍睡眠につき、宇宙船スラコ号で地球に向かっていたが謎の事故を起こす。スラコ号から切り離された脱出艇はフィオリーナ161（通称フューリー）で回収されたが、ヒックスやニュートは着陸の際に死亡、ビショップも機能を停止していた。この漂着先は流刑の星で凶悪な囚人達が戒律の元で自活的な生活をおくり、放射性廃棄物を収める鉛のコンテナを作る作業をしていた。唯一の女性であるリプリーの出現で惑星の秩序は一時乱れるが囚人頭であるディロンが事態を収拾する。そんな時、脱出艇に潜んでいたエイリアンが活動を始める。

地球を飛び立った宇宙船は１年余りの宇宙航行の末、とある惑星に不時着した。乗組員のテイラーたちは沈没してしまった宇宙船をあとにし、その陸地を彷徨い歩くと猿人たちが人間狩りをしている驚愕の光景を目にする。この星では高等動物の猿が、口の聞けない下等動物の人間を支配していたのだ。テイラーたちも捕まり、奴隷のように理不尽な扱いを受ける。しかし、テイラーはチンパンジーのジーラ博士とコーネリアス博士の理解と協力を得て、同じ人間の女性ノヴァと共に逃亡、新天地を探し求めていく。

ネオ(キアヌ・リーヴス)は自分の生きている世界に違和感を覚え、やがて覚醒する。そして、マトリックスにとらわれているトリニティーを救出するため、さらには人類を救うため、マトリックスと再び戦うべく立ち上がる。

西暦2154年。人類は惑星ポリフェマスの最大衛星パンドラに鉱物採掘基地を開いている。この星は熱帯雨林のような未開のジャングル覆われていて獰猛な動物と”ナヴィ”という先住種族が暮らしており、森の奥には地球のエネルギー問題解決の鍵となる希少鉱物の鉱床がある。この星の大気は人間に適さないので屋外活動にはマスクを着用する必要があり、ナヴィと意思疎通し交渉するために人間とナヴィの遺伝子を組み合わせて人間が作りあげた”アバター”が用いられた。
