主人公ジョニー・リコは、高校卒業後地球連邦軍に入隊して宇宙戦艦のパイロットを志望するカルメン・イバネスに憧れ、両親の反対を押し切って軍に入隊。優秀なカルメンは艦隊アカデミーへ、超能力者の友人・カールは情報部へ配属されるが、リコは機動歩兵隊へ配属され、訓練キャンプでしごかれる日々を送る。訓練中、自らの判断ミスにより同期一人を殉職させる事故を起こしたことで、一旦は軍隊をあきらめようとしたリコだったが、奇襲攻撃で故郷ブエノスアイレスが壊滅したため機動歩兵に復帰し、宇宙での戦いに加わる。
USSエンタープライズのカーク船長に恨みを持つカーンのせいで、カークの仲間スポックは命を落とし、遺体はジェネシス装置によって生まれ変わった惑星ジェネシスに葬られた。実はスポックは死の間際、自己の魂（カトラ）を仲間のマッコイの脳に移していた。それに気付いたカークはマッコイらとジェネシスに向かう。惑星には先にカークの息子デビッドのチームが到着するが、地球を含む惑星連邦と敵対するクリンゴン人に襲われる。
23世紀。カークらUSSエンタープライズの乗組員たちはスポックの故郷バルカン星で暮らすが、船を勝手に動かした責任を取る覚悟で地球に戻ろうと決心。同じころ地球に強力な電波を発信する異星の探査船が接近する。電波のせいで滅亡寸前になった地球だが、カークたちは探査船を送ったエイリアンの目的がザトウクジラだと気付く。エイリアンは太古から地球のザトウクジラと交信していたが、ザトウクジラは21世紀に絶滅していた。
原潜USSモンタナは深海で何かに当たって座礁し、連絡が途絶える。海軍大尉コフィは捜索のため、海底油田基地ディープコアに、同基地の設計者であるリンジーとともに乗り込む。基地ではリンジーの夫バッドも働いていたが、夫妻の仲は冷え切っていた。見つかった原潜に生存者はいないが、リンジーはそこで奇妙な生命体を目撃。やがて嵐のせいで海上の基地とディープコアを結ぶケーブルが切れ、同基地の面々の生命に危機が迫る。
23世紀。クリンゴン人のある資源衛星が事故により爆発し、同衛星では大気汚染が進み、あと何十年かで同惑星が壊滅する事実が判明する。惑星連邦は講和を申し入れてきたクリンゴン帝国の宰相ゴルコンに対し、カーク船長率いる宇宙船USSエンタープライズの護衛をつけるが、カークの部下スポックが講和を望む一方、かつて自分の息子をあるクリンゴン人に殺された過去があるカークは、講和という事態を受け入れるのに躊躇していた。
