1957年、大学で学生たちに考古学を教えているジョーンズ博士(ハリソン・フォード)は、超常現象的なパワーが宿っているという秘宝“クリスタル・スカル”を求め、相棒の若者マット・ウィリアムズ(シャイア・ラブーフ)とともに再び冒険の旅へと出る。しかし、インディたちの前に、秘宝を付け狙うロシア軍が立ちはだかり…。

ガラス窓を破るほどの嵐の翌日、スーパーへ買い出しに出掛けたデヴィッド。軍人やパトカーが慌ただしく街を往来し、あっという間に店の外は濃い霧に覆われた。設備点検のために外に出た店員のジムが不気味な物体に襲われると、店内の人々は次第に理性を失いはじめる。
