Due to political pressure from the American public, the Air Force has decided to allow two well-known reporters limited access to the most secretive base on the planet. エイリアンによる地球侵略に人類が立ち向かい、およそ30億人もの命を失いながらも勝利を収めてから約20年が経過した。人類はさらなる襲来に備えようと、エイリアンが残した宇宙船の技術を転用した地球防衛システムを作り上げる。2016年7月、そんな人類を試すようにアメリカ全土を覆うほどの大きさを誇るエイリアンの宇宙船が出現。彼らは重力を自在に操る圧倒的な科学力で、ニューヨーク、ロンドン、パリといった都市を次々と襲撃する。猛攻撃は止むことなく続き、人類存続の要であった防衛システムも無力化してしまう。

1979年にアメリカで実際に起こった事故を引き合いに、アメリカ政府がひた隠しにする秘密と、映画撮影に夢中になる少年たちが真実を暴く冒険と成長を描く。8ミリカメラで映画撮影をしていた6人の子どもたちのそばで、貨物列車の衝突事故が発生。貨物列車は空軍施設・エリア51からある場所へと研究素材を極秘に移送中だった。アメリカ政府が隠す秘密を目撃してしまった子どもたちのカメラには、事故の一部始終が記録されていた。
ノルウェーの田舎町で問題になっている熊の密猟事件を取材しにやってきた大学生3人組。彼らが怪しい男・ハンス（オットー・イェスパーセン）を尾行していたとき、何と伝説の生き物トロールが出現。ハンスは政府に雇われていたトロール・ハンターだったのだ。3人はハンスと一緒に行動し、トロールの衝撃的な生態をカメラに収める。

2259年、USSエンタープライズのカーク船長は、ある任務で重大な規律違反をしてしまい、船長から副官に降格してしまう。そんなある日、ロンドンでテロ事件を起こした犯人ハリソンがサンフランシスコにある宇宙艦隊の本部をも襲撃する事件が。ハリソンが人類と敵対するクリンゴン人が支配する惑星クロノスに逃亡したため、USSエンタープライズは同惑星へ。カークは再び船長になるが乗組員たちと意見が分かれる局面が続く。
