2242年、地球は滅亡の危機を迎えていた。選ばれた5,000万人の富裕層はニューアースへ避難を開始していた。宇宙船は元軍人と現役兵士により管理され、労働と引き換えになんとか潜り込んだノアは、クレイの下で働くことになる。そんな中船内で殺人事件が発生する。しかし、その現場はどう見ても人の手によるものではなかった…。こうして、クレイ率いる元兵士軍団と正体不明の“何か”の人類存亡をかけた戦いの火蓋が切って落とされた！！
1982年の南極。ノルウェー隊のヘリが、1匹の犬を追ってアメリカ南極観測隊第4基地へ現れた。銃や手榴弾を使い執拗に犬を狙うが失敗し、手違いからヘリは爆発。一人生き残ったノルウェー隊員は基地内へ逃げた犬を追って銃撃を続け、基地の隊員を負傷させるが基地の隊長により射殺される。ノルウェー基地へ向かったヘリ操縦士のマクレディらが見つけたものは、自殺し凍りついた隊員の死体、何かを取り出したと思しき氷塊、そして異様に変形し固まったおぞましい焼死体だった。一行は調査のため、記録フィルムと焼死体を持ち帰る。
時は2058年、高度に発展した文明によって地球環境は破壊されてしまった。ジョン・ロビンソン教授（ウィリアム・ハート）とその家族は、人類生存のための新天地の惑星「アルファ・プライム」を調査する使命を帯び、宇宙へと飛び立った。 しかし、その宇宙船に同乗していたスパイ（ゲイリー・オールドマン）の工作によってナビゲーションシステムを破壊され、一家は宇宙空間で迷子になってしまう。
