23世紀。カークらUSSエンタープライズの乗組員たちはスポックの故郷バルカン星で暮らすが、船を勝手に動かした責任を取る覚悟で地球に戻ろうと決心。同じころ地球に強力な電波を発信する異星の探査船が接近する。電波のせいで滅亡寸前になった地球だが、カークたちは探査船を送ったエイリアンの目的がザトウクジラだと気付く。エイリアンは太古から地球のザトウクジラと交信していたが、ザトウクジラは21世紀に絶滅していた。

未来からの抹殺兵器ターミネーターを破壊し、近未来で恐ろしい戦争が起こる事を知ってしまったサラ・コナー。カイルとの子供ジョンは母親から常にその戦争の話や戦いへの備えの話を聞かされていた。サラは周囲から変人扱いされ精神病院へ収容されジョンは親戚の家で暮らしていた。ある日ジョンの前に執拗にジョンを狙う不審な警官が現る。軌道を逸した警官の行動は明らかにジョンを殺害しようとしていた。殺されるその寸前、見知らぬ屈強な男が現れジョンを救う。彼は自らをターミネーターでありジョンを守るべく再プログラムされ未来から送り込まれたと告げる。ジョンは病院の母親を連れ出し、最終戦争を起こす原因であるコンピューターシステム「スカイネット」を破壊するため、ターミネーターと共にサイバーダイン社へ向かうが・・・

スカイネットを破壊、予見されていた最終戦争の日も過ぎたが、ジョンの心には母親から刷り込まれた戦争の話が無くなったとは思えず不安な毎日を過ごしていた。そんな中、未来より新たなターミネーターがジョンの仲間となる兵士達の抹殺のために送られてくる。新型ターミネーターT-Xは、ジョンを発見したことで、ジョン自身の殺害プログラムを優先し彼を追うが、たまたまいっしょにいた女性と共に別のターミネーターT-850に救われる。T-850は未来のジョンの妻ケイトによりリプログラムされ送られたのだった。ジョンとケイトは最終戦争開始の日である審判の日は回避することはできず、スカイネット自体も破壊を免れており起動を待ち軍事基地に現存している事を知らされる。スカイネット起動時間が迫るなか、ジョンとケイトは起動を阻止すべくT-850の指示のもと、アメリカ軍基地へ向かうが・・

タイムマシンの開発によって時間犯罪が多発。そこで時空間の管理を行なう警察組織が創設された。2004年、その任務にあたっていた捜査官のウォーカーはある事件の黒幕が次期大統領候補でもあるマコームであることに気づく。1994年に赴き、その調査を行なうウォーカーだったが、それは彼の妻が死亡した年でもあった。

1980年、ハワイ沖を航行する原子力攻撃空母ニミッツは突如、奇妙な竜巻の襲来を受けたために真珠湾へ引き返そうとするが、そのまま呑み込まれてしまう。嵐は収まったものの、随伴していた駆逐艦が行方不明で無線にどこからも応答がないなどの異常な事態を認識した艦長は、両舷に緊急警戒態勢を発令すると共に、真珠湾への偵察機を発進させる。ニミッツに近づく飛行機をレーダーによって発見し、調査のためにF-14トムキャットを発進させるが、その飛行機はなんと零戦であった。

時折、短時間の記憶を喪失することがあった少年エヴァンは、医師の勧めで治療の一環として日記を書き始める。大学生になり、記憶喪失の症状が丸７年起こらなかったことに喜び、日記を読み返すと、その日記に書かれている過去の時点に戻れる能力がある事に気づく。自分のせいで幼馴染のケイリーの人生を狂わせてしまった事を知ったエヴァンは、過去に戻り運命を変える事を決意する。

海辺の別荘に2年前に投函された手紙が届く。手紙のやり取りを始めると、男は時間軸が違うと気づく。そして未来では男が死んでしまい、女はそれを回避するために行動する。男の死は免れ、2人は出会うことができた。
