うら若き女性であるスーザン・マーフィーは自らの結婚式当日、突如空から降って来た隕石と接触したことで、身長15m21cm（50フィート）に巨大化してしまう。軍隊に捕らえられ政府の秘密基地に収容されたスーザンは「ジャイノミカ」と名付けられ、基地内にて個性的なモンスター達と暮らす事になる。ある日、巨大なロボット・エイリアンが地球に襲来。迫り来る人類の危機を回避するため、モンガー将軍はモンスター達の出動を大統領に提案する。

トゥーロ星のマッドサイエンティスト・ジャンバ博士に作られた小型モンスターのスティッチは、ハワイのカウアイ島に住む少女リロと仲良く暮らしていた。スティッチはジャンバ博士による626体めの試作品で、実は625もの“いとこ”がいる。やがてそのいとこたち625体のエイリアンの卵が地球に持ち込まれ、スティッチたちと騒動を繰り広げる。

一護の暮らす現世の町・空座町（からくらちょう）。ある時、町に認識不能の霊生物“欠魂（ブランク）”が大量発生する異変が発生、一方尸魂界（ソウル・ソサエティ）では空に現世の景色が映し出される。世界崩壊の前兆とされるこれらの事態を前に、現世と尸魂界の秩序を守る護廷十三隊の死神たちは浮き足立つ。そんな中、現世にいる一護やルキアは、欠魂を一掃してみせた死神の少女・茜雫（せんな）と出会う。
