アンディがおもちゃで遊んでいたのも今は昔。アンディは大学に入学する年齢になり、カウボーイ人形のウッディたちおもちゃは託児施設に寄付されることになった。しかし、そこに待っていたのは乱暴な子どもたち。ウッディは脱出に成功するものの、アンディの元へ行くか、仲間たちを助けに戻るかの究極の選択を迫られる。
