USSエンタープライズのカーク船長に恨みを持つカーンのせいで、カークの仲間スポックは命を落とし、遺体はジェネシス装置によって生まれ変わった惑星ジェネシスに葬られた。実はスポックは死の間際、自己の魂（カトラ）を仲間のマッコイの脳に移していた。それに気付いたカークはマッコイらとジェネシスに向かう。惑星には先にカークの息子デビッドのチームが到着するが、地球を含む惑星連邦と敵対するクリンゴン人に襲われる。
