幕末の京都。便りの途絶えた父を捜しに来た男装姿の少女・千鶴は、夜の路地裏で浪人に襲われ逃げる途中、人間とは思えぬ異形の者に遭遇。異形の者を一撃で倒し、窮地の千鶴を救ったのは新選組だった。新選組と一緒に父を捜すことになった千鶴は、やがて新選組の闇、自身の出自にまつわる秘密を知ることになり……。

サンフランシスコ沖に浮かぶ違法カジノ船「マシンガン・ケリー号」から金を奪おうと、船に乗り込んだルパン・次元・不二子・五ェ門の4人であったが、ルパンからの予告状を見て現れた銭形警部の活躍によって計画は失敗してしまう。しかし、ルパンの真の狙いはカジノ船の金ではなく、船が調査している海底の地形データであり、ルパンはそちらを盗む事には見事成功していた。ルパンは、そのデータを基にサンフランシスコ沖に眠る沈没船「ヤンキー・スレード号」に積み込まれていた金塊を手に入れようとしていたが、カジノ船の持ち主である秘密結社「シークレットセブン」に誘拐されてしまう。

Deep-sea archeologist Hiroshi Ibuki is the member of the digging team working at the bottom of the sea hoping to uncover the origins of Earth's existence but instead uncovers a mysterious colony of bacteria which gives off light similar to the Aurora Borealis. The ancient bacteria, once revived, attempt to make the world habitable for themselves - a process that would bring Earth back to its early primal form, killing all current life in the process.

不二子の依頼でスイス銀行を建物ごと盗み出したルパン。建物内には旧ソビエト連邦の隠し財産などの大量の美術品が眠っていたが、不二子の本当の狙いは一つ。1492年、クリストファー・コロンブスがアメリカ大陸を発見した際、偶然入手した品物―無限の力を秘めると言う財宝のありかが記された「コロンブス・ファイル」と言う書類だった。持ち逃げしようとする不二子を難なく制し、そのことを知ったルパンは不二子と手を組む条件で良いムードになるはずだったが、突然打ち込まれてきたミサイルの妨害で手に手をとり逃げ出す羽目になってしまう。

Less than a year after Geist activated the Death Force, which decimated most of Jerra's population, he has kept himself busy by dismantling the Death Force machines one by one. Most of the remaining human population have fled to a remote haven run by a warlord named Krauser. Krauser is another MDS unit, MD-01, who has a technology that hides his mobile fortress from the Death Force.
