自分の気持ちを言葉にするのが苦手な中学生の琉花は、長い夏休みの間、家にも学校にも居場所がなく、父親の働いている水族館へと足を運ぶ。そこで彼女は、ジュゴンに育てられたという不思議な少年・海と、その兄である空と出会う。やがて3人が出会ったことをきっかけに、地球上でさまざまな現象が起こりはじめる。
