닌자 가문의 조는 닌자의 숙명으로 한 순간에 집안의몰 살로 갓난 아들과 어머니만 생존한 채 부인을 잃고 오랜 친구인 브레이든의 주선으로 미국에 온다. 몇년 후 조의 아들인 케인을 키우면서 닌자의 자질이 있으나 자식에게 가문의 숙명을 물려주기 싫어서 가문의 검술만 전수한 채 철저히 미국식으로 가르치고 브레이든의주선으로 일본 화랑을 열고 그를 도와주는 트레이시는 조에게 연정을 품는다. 하지만, 브레이든은 그 지역의 갱인 카파노와 거래 관계인 마약상으로 화랑을 이용한다. 카파노는 브레이든의 구역을 넘보면서 브레이든과 틀어진다. 이 일로 카파노 측근은 하나둘씩 희생되는 데, 경찰에선 오리무중이라 경찰 중 일본 무술에 유단자인 케이티 바랄티에게 사건을 맡기고 조도 어쩔수없이 끼어들게 된다. 이 일로 브레이든의 마각이 드러난다. 브레이든은 일본에서 닌자술을 배운 닌자로 트레이시에게 최면을 걸어 케인을 납치하고 조의 어머니를 살해한다. 이로인해 브레이든의 정체를 알게된 쇼고수키는 검을 잡고 닌자로써 브레이든과 닌자 혈투를 벌인다. After the events of the previous film, the 17 years-old Sukeban Deka III, Yui Kazama, works for the Juvenile Security Bureau along with her older sisters Yuka and Yuma. This organization is led by politician Kuraudo Sekin, who fights juvenile crime in heavy-handed manners, to the extent to equip his student agents with triple-bladed yo-yo weapons. However, when Sekin's methods become too zealous, Yui quits the bureau and refuses to undertake undercover missions for them. It is soon discovered that Sekin's actual goal is to overthrow the Japanese government, and the Kazama sisters, along with a gang of young outcasts, have to stop him.
