비실이는 미스터리 열차 여행을 떠나게 되었다면서 퉁퉁이, 이슬이에게 자랑하는데 이때 진구가 급히 뛰어온다. 이유인즉슨 도라에몽이 사흘이나 안보인다는 것. 그런데 집에 돌아와보니 도라에몽이 돌아와있었다. 도라에몽은 미래에 갔다왔으며 늦은 이유는 미스터리 열차 여행의 표 때문. 이 표를 도라에몽이 구해오면서 진구와 친구들은 미스터리 열차 여행을 떠나게 된다. 그런데 이 여행에서 진구 일행은 또 다시 위험과 마주하게 된다.
