Pinoko begins experiencing heart attack-like pain periodically, and detailed medical examinations fail to find any abnormalities. During this time, Black Jack receives an urgent request from a past patient whose identity shocks him: Yurie SAIONJI, whose Teratogenous Cystoma was constructed into Pinoko by Black Jack 10 years ago. In Part 2, Black Jack is kidnapped by the government of a war-torn country.

The interplanetary spacecraft Galileo II carries Atom and his friends to Titan, a satellite of Saturn. However, what awaits them when they arrive there is an attack from an unknown entity. What appears is a mechanical life form called "Igza" that wants to destroy humans. The battle between Atom and Igza unfolds in the far reaches of space.

사건의 시간적 배경은 아주 가까운 미래로, 일본 오키나와섬 근방에 최첨단 공법에 의해서 건설된 해상 위의 거대한 인공도시. 테크노폴리스를 배경으로 자연의 질서와 이를 거스르는 인간의 기술 사이의 갈등이 처절하게 펼쳐진다. 주인공 쿠라세 아츠시는 테크노폴리스 근방에서 심해 유정을 찾는 일을 하고 있다. 어느 날 심해괴물의 공격에 테크노폴리스는 처참하게 파괴되고, 그의 전처 추훼와 딸 메이링도 곤경에 빠지게 된다. 아츠시는 아내와 딸을 구하는 과정에서 자위대의 한 중위를 만나게 되고 심해괴물의 정체에 대해서 알게된다. 이 괴물 ‘서펀트’는 본래 심해 속에 있는 살아있는 거대한 에너지파 ‘솔리토’의 일부였다. 그들 중 일부가 테크노포리스 건설 중에 발생한 소음 등의 환경파괴로 인해 광포한 성격을 가진 ‘서펀트’로 돌연변이를 한 것이었다. 일본의 해상 자위대는 이 사실을 알고 음파 에너지를 3차원의 영상으로 재생시켜 줄 수 있는 ‘홀로포닌 소나’(음파재생기)를 개발하여 ‘서펀트’를 뒤쫓고 있었다. 아츠시는 ‘서펀트’를 물리치기 위해서 자신의 모습을 에너지파, 즉 솔리톤의 형태로 바꾼다. 목숨을 건 전투 끝에 아츠시가 ‘서펀트’를 퇴치했으며, 곧 돌아오겠다는 연락을 보내는 것을 마지막으로 영화는 끝을 맺는다. In the new Calendar Year of 392, in Neo-Tokyo, a young man, Agino Jiro, steals a time synchronization system and tries to escape to the past. The authorities give chase and damage his ship in the pursuit, forcing him to land in modern day Tokyo, Determined, he breaks into a van and attaches the device, recklessly kidnapping Nobucho, Shinichi, Teko and their teacher, Hokubei. Their initial resistance force lands them in Tokyo on March 9th 1945, during the US bombing campaign. Escaping again to the past the group eventually arrives at the Warring States period. There the future and the past collide as factions from Jiro's era seek to alter their past at a pivotal moment at Honnoji.
