대학생 타이치와 다른 '선택받은 아이들'은 모두 각자의 자리에서 저마다의 삶을 살아가고 있다. 그러던 어느 날, 전 세계의 '선택받은 아이들'에게 의문의 사건이 일어나기 시작한다. 에오스몬이라 불리는 디지몬에 그 원인이 있음을 알게 된 타이치 일동은 에오스몬을 제압하려 하지만 이내 아구몬을 비롯한 디지몬들의 진화에 문제가 발생하는데… 세상의 이변에서 다시 한 번 친구들을 구할 수 있을까?

세계의 붕괴가 시작되고 폭주한 메이쿠몬은 테일몬을 흡수하여 막강한 힘을 가진 오르디네몬으로 모습을 바꾼다. 이그드라실의 뜻대로 현실 세계가 디지털 월드에 삼켜지려 하는 것이다. 호메오스타시스는 이제 걷잡지 못하게 되어버린 오르디네몬을 처분하기 위해 현실 세계를 휩쓸 최종 계획을 실행에 옮기려 하고 어떻게든 파멸을 막기 위한 아이들과 디지몬들의 필사의 사투 속, 실의에 잠긴 히카리에게 테일몬의 목소리가 들린다. "모든 빛은 메이쿠몬 속에…" 이에 단서를 찾은 아이들은 그들의 선택으로 마지막 결단을 내리고 세계를 구할 수 있을까?

디지털 월드로 통하는 게이트가 원인도 모른 채 닫혀 버린지도 대략 1년이란 시간이 흐르고, 이른바 ‘선택받은 아이들’도 훌쩍 커서 타이치가 고등학교 2학년이 되었다. ‘선택받은 아이들’도 각자의 바쁜 생활에 쫓기며 서로 만나는 일도 점점 줄어들고 있던 가운데, 어느날 도심 한가운데 쿠와가몬이 나타나 날뛰기 시작한다. 날뛰는 쿠와가몬을 막기위해 홀로 아수라장으로 뛰어든 타이치. 그러나 아구몬 없이 혼자서는 역부족이라는 것을 깨닫고 위기에 빠지는 순간, 아구몬이 나타나 타이치를 구해준다. 힘을 합쳐 쿠와가몬을 막아내고 디지몬과 선택받은 아이들이 한자리에 모두 모이며 재회의 기쁨을 나누는 것도 잠시, 의문의 단체가 그들에게 접근해 오는데...

너무 늘어나버린 디지몬들의 수로 디지털 월드의 용량이 초과되기 시작해 디지털월드의 멸망인 디지털 해저드가 일어날 위기에 처하자 호스트 컴퓨터인 이그드라실은 뉴 디지털월드(이하 NDW)를 만들어 실험에 필요한 선택받은 디지몬들만 이주시키고 나머지 디지몬들은 말소하기로 결정한다.

돌연 현실세계에 리얼라이즈한 로코몬이 폭주한다. 그리고 하늘에 보이는 디지털 존. 로코몬의 목적은 폭주를 통해 시공을 비틀어 디지털 존을 여는 것이었다. 그리고 로코몬을 조종하는 건 다름아닌 패러사이몬. 패러사이몬이 로코몬에 기생한 이유는 로코몬으로 하여금 디지털 존을 열게 하여 그곳을 통해 자신이 리얼라이즈하는 것이 목적이었다. 그리하여 침략이 시작되고 궁극체로 변신한 주인공들이 싸우지만, 압도적인 물량에 의해 밀리기 시작한다. 질 수 없다고 결심한 타카토의 결심이 그라니를 불러와 듀크몬 크림슨 모드로 융합하고, 크림슨 모드의 공격 한방에 모든 패러사이몬들은 사라지고 로코몬은 디지털 세계로 돌아간다.

The first story focused on Tai and Kari Kamiya four years before their adventure in the Digital World. It shows their first encounter with Digimon and what happened to them (as well as the other children). Tai and Kari wake one morning to find a Digi-Egg that came out of their computer the night before and the egg soon hatches, revealing a Botamon. The Digimon then evolves into Koromon and then Agumon (not the same one that became friends with Tai in the series, and yet, somehow, both Koromon and Kari remember each other), who then goes out and unintentionally destroys a good part of the neighborhood with Kari riding on his back. A second Digi-Egg appears in the sky to reveal an evil digimon, Parrotmon. Agumon then Digivolves to Greymon but isn't strong enough to beat Parrotmon and is knocked out. Tai grabs Kari's whistle and wakes up Greymon, who defeats Parrotmon and disappears with him.
