올 여름방학에는 닌자 날으는 법을 배울 수 있으리라는 기대감을 안고 할아버지 댁으로 향하던 콜트, 탐탐, 록키 3형제는 인디언 보호구역 내에서 무장경찰들과 맞서고 있는 인디언 시위대와 마주친다. 인디언들의 식수인 지하수 바로 위에 쓰레기 매립장이 들어서면서 유독성 폐기물을 비롯한 온갖 쓰레기들이 버려졌고, 그로인해서 병들어 죽어가는 사람들이 속출하고 있었기 때문에 이에 반대하는 대모가 한창 벌어지고 있었다. 쓰레기 처리장 사장인 잭 하딩은 그동안 시장은 물론 보안관까지 매수해서 인디언들의 호소를 물살해 왔는데, 결국 인디언들은 그들이 유독 화학페기물을 버리고 있다는 증거가 담긴 컴퓨터 디스켓을 입수해 환경청 직원들이 참관하는 공청회를 요구하고 나선다. 한편 닌자 3형제는 할아버지와 시내에 나갔다가 인디언 소녀 조를 희롱하는 불량배들과 싸움을 벌이다가 이번 사건에 관련하게 된다. 3형제는 조를 도와 쓰레게 처리장으로 잠입해 문제의 컴퓨터 디스켓을 가지고 있다가 행방불명된 조의 아버지 챨리를 구해낸다. 드디어 운명의날, 잭은 부하들을 동원해 인디언들의 참석을 방해하나 공청회는 열리고 챨리는 디스켓을 가지고 증언석에 오르는데 잭이 조를 납치해서 찰리를 협박하자 갈등에 빠진 찰리는 결국 디스켓을 잭에게 넘겨주는데...
