怪獣の研究・保護を目的とする秘密機関モナーク機関の基地を、謎の武装集団が襲撃。女性研究者のエマ・ラッセル博士と娘のマディソンが拉致される事件が発生する。モナークの芹沢は、拉致の原因はエマが研究を進めていたオルカ装置にあるとにらむ。それは怪獣と共鳴する音を発生させ、怪獣を操ることをも可能にする危険な装置だった。芹沢はかつてエマと共同でオルカ装置を研究し、夫でもあったマーク・ラッセルに助けを求める。誰よりもオルカ装置の恐ろしさを知るマークは悪用される前に、一刻も早く怪獣を死滅させるように訴える。しかし、時すでに遅し。異変を察知したゴジラが姿を現した。さらに中国からモスラ、カリブの火山からラドン、南極大陸からキングギドラが目を覚まし、世界各地を怪獣が蹂躙。怪獣同士が覇権争いのバトルを繰り広げる中、誘拐されたエマとマディソン、そしてオルカ装置の奪還に向けてモナークは動き出す。
