人類の最期の砦「ザイオン」に残されたのは72時間。それを過ぎれば25万のセンチネルに襲われるだろう。しかしモーフィアスの信念は堅い。オラクルによればネオがこの戦争に終止符を打つ。一方のネオはヒントを得るためオラクルに会いに行く。

昏睡状態のネオはマトリックスとソースの狭間に捕らえられていた。ネオを信じるトリニティーらは彼を救出する。一方スミスは新たな段階へと進む。その間もザイオンにはセンティネルが近づきつつあった。

ネオ(キアヌ・リーヴス)は自分の生きている世界に違和感を覚え、やがて覚醒する。そして、マトリックスにとらわれているトリニティーを救出するため、さらには人類を救うため、マトリックスと再び戦うべく立ち上がる。

Jimi, a computer game designer, finds that his latest product has been infected by a virus which has given consciousness to the main character of the game, Solo. Tormented by the memory of his fled girlfriend Lisa and begged by Solo to end its useless "life", Jimi begins a search for people who can help him both to discover what happened to Lisa and to delete his game before it is released.

2022年にアメリカ西海岸で大規模な停電が起きたのをきっかけに世界は食物供給が混乱するなど危機的状況を迎える。2025年、科学者ウォレスが遺伝子組み換え食品を開発し、人類の危機を救う。そして、元捜査官デッカードが突然行方をくらませて以来30年の月日が流れた2049年には、レプリカント（人造人間）の寿命に制限がなくなっていた。

2029年、二度の大戦を経て、電脳化・義体化技術の発展した世界。新たな可能性の一方で、ゴーストハックや犯罪の多様化といった問題にも悩まされていた。 そんな中、他人の電脳をハックし人形のように使う「人形使い」が入国し公安9課は調査に乗り出す。

近未来。グレイ・トレイス は妻のアシャ と仲睦まじい日々を送っていた。しかしある日、謎の組織に襲われ、最愛の妻を失い、自身も全身麻痺の重症を負ってしまう。失意の中、巨大企業の科学者がある提案をされる。彼の目的は、実験段階にある「STEM」と呼ばれる最新のAIチップを人体に埋めることだった。手術の結果、グレイは再び体を動かすことができるようになる。そればかりか、「STEM」に身をゆだねると人間離れした動きができるようになり、人間を超越した身体能力を手に入れてしまう。さらに、「STEM」は頭の中の相棒としてグレイと対話するようになる。身体能力を＜アップグレード＞されたグレイは手に入れたこの力を駆使して「STEM」と共に妻を殺害した組織に復讐を誓うのだがー。
