黒歴史=地球が一度埋葬された時、その再生を待つべく月へ一時移住した月の民ムーンレィスの少年・ロランは、フラン、キースと共にモビルスーツフラットでその時を迎えた地球に先発調査隊として降り立ち、産業革命真っ直中のアメリア大陸ビシニティの鉱山主・ハイム家で働くこととなった。2年後、彼がハイム家の次女・ソシエと成人式に出席した夜、月の軍隊ディアナ・カウンターが地球帰還作戦を開始し、地球の自警軍ミリシャとの間で戦争を始めた。そしてその攻撃に呼応するかのように、成人式の神像ホワイトドールの中から、黒歴史の遺産である巨大な機械人形∀ガンダムが出現。ロランは、導かれるままそのパイロットとなって地球側に立ち、ディアナ・カウンターと戦うことになってしまう。それから暫くして、月の女王・ディアナが地球にやって来た。ある日、ほんのいたずら心で自分に瓜二つのソシエの姉・キエルと入れ替わることを思いついた彼女。しかし、そのことによってディアナとキエルは地球に月の民の国を作るのではなく、ふたつが共存していく道を探すようになるのだった。だが、彼女たちの想いは人民には届かず、ロストマウンテンで発見された核爆弾を巡って愚かな戦いが展開され、∀ガンダムを操縦する腕を磨いたロランの活躍も空しく核爆弾は爆発してしまう。その衝撃のあまりの凄さにショックを受けるロランやディアナたち。人々は、再び黒歴史を繰り返してしまうのだろうか。

ディアナたちの努力の甲斐なく止むことのない月と地球の民の戦い。その裏には、月でディアナの留守を預かる政治家・アグリッパと軍人・ギンガナムの結託があった。特にこれを機に戦争を楽しもうと考えているギンガナムは、月のマウンテン・サイクルから黒歴史最強のモビルスーツターンXを発掘し、ロランの∀ガンダムを兄弟機と呼び戦いを挑んで来る始末。そんな中、ディアナは遂に月に封じ込められていた黒歴史の記録を解いた。それは、巨大な人型兵器モビルスーツによる宇宙戦争。そして、その果てに汚染された地球を、∀ガンダムが月光蝶と呼ばれるナノマシンという超小型ロボットを使ったシステムを発動させて埋葬したこと。それにより、人々は地球再生の時を待って月と地球に別れて住むようになったのだ。衝撃の真実が明らかにされたことで、アグリッパは腹心のミドガルドによって射殺。事態は一件落着かと思われる。だが、今度は地球を最後の科学文明の時代に戻そうと画策する野心家・グエンとギンガナムが手を結んだことで、新たな戦乱が始まろうとしていた。そんなグエンの計画を阻止すべく、再び地球に戻るロランやディアナたち。しかし、ターンXと壮絶な戦いを繰り広げるロランが操縦する∀ガンダムが、遂に月光蝶を発動してしまう。月光蝶の拡散を必死に食い止めるディアナ。やがて、∀ガンダムとターンXはその機動を停止した。こうして地球と月に平和が戻り、ディアナはキエルと入れ替わったまま、ロランと静かに地球で暮らすのだった。
