먼 옛날, 중남미의 어느 나라에 쿠스코란 이름의 황제가 있었다. 세상을 쥐었다 놨다하는 권력을 가진 그는 뭐든 자기 기분대로 안되면 상대가 누구든 박살을 내버리는 괴팍한 황제다. 마을에 있는 언덕의 따뜻한 양지에 여름 별장을 짓고 싶은 쿠스코는 마을 대표이자 마음씨 착한 농부 파차를 소환한다. 한편 황제의 권력을 노리는 마법사 이즈마는 시종인 크롱크를 시켜서 황제를 독살시키려는 계획을 세운다. 파차가 황제를 만나고 돌아간 뒤, 크롱크는 쿠스코에게 독약을 먹인다. 그런데 아뿔사, 목숨이 끝장나야 되는 황제가 라마로 변한 게 아닌가! 당황한 이즈마는 크롱크에게 라마 황제를 끌고 나가서 죽이라고 명령한다. 그러나 천방지축 실수만 연발하는 크롱크는 자루에 넣은 라마 황제를 시장 바닥에서 잃어버리고 만다. 자신의 마을이 황제의 별장으로 변해버릴 것을 걱정하며 집으로 돌아온 파차는 마차에서 꿈틀거리며 살려 달라고 “말하는” 라마를 발견하곤 경악한다. 라마 황제를 확인 사살까지는 하지 못하고 돌아왔다는 크롱크의 설명를 듣고 이즈마는 화가 머리 끝까지 치민다. 자신이 왜 라마가 됐는지 모르는 쿠스코 황제, 어떤 수를 써서든 언덕 마을에 별장을 짓지 못하도록 막고 싶은 파차, 살려 뒀다간 어떤 화가 닥칠지 모른다는 두려움 때문에 다급해진 이즈마, 자신이 선과 악의 어느 쪽에 속하는 지 도무지 갈피를 못 잡는 크롱크... 이들 네 사람 아니, 세 인간과 한 마리 동물 사이에 목숨과 명예를 건, 쫓고 쫓기는 추격전이 시작되는데...! 과연 라마가 된 황제는 다시 인간 황제가 될 수 있을 것인지...

이야기는 고대 잉카 제국의 사라진 도시에 있다는 황금의 비밀을 찾아 나선 두 사나이 와일더와 엘리로부터 시작한다. 고난끝에 드디어 찾은 빛나는 피라미드를 황금인 줄 알고 만졌던 두 사람은 하나는 죽어버렸고, 한 사람은 식물 인간이 되어 버린다. 한편 실비아, 닉 그리고 잉고 등은 초능력을 보유한 심령가들인데 실비아에게는 루이스라는 영혼이 붙어있으며 닉은 사물을 만져보고 그것의 과거를 추적할 수 있는 초능력을 보유하고 있다. 여주인공 실비아는 성격이 매우 개방적이면서 활달한 쾌락추구형의 아가씨이며, 반대로 남주인공 닉은 보수적이고 조용하며 예의를 소중히 여기는 학구파 청년이다. 둘은 서로에게 끌리나 쉽게 마음을 열지 못한다. 잉카의 황금을 찾아 나섰던 두 사나이의 친구인 해리의 거짓말에 속아 두 사람은 해리의 황금 찾기 일에 개입하여 에콰도르의 산으로 그 비밀의 장소를 찾아 나선다. 이들의 행동을 눈치 채고 뒤를 밟아온 정신병원의 스틸박사와 잉고의 올가미에 걸려들어 해리는 죽게되고, 이들은 닉과 실비아를 협박하여 비밀의 잉카도시를 찾고야 만다. 스틸박사 일당은 피라미드가 황금이 아니라는 것을 알게 되지만 피라미드가 엄청난 에너지를 가지고 있다는 사실을 알아내고 그 에너지를 자기들의 몸으로 받아들인 뒤 세상에 나와 나쁜 곳에 이용하려고 한다. 그들은 이것을 만류하는 닉과 실비아를 살해하려고 하나, 실비아는 자기의 몸에 있는 영혼의 힘을 이용하여 동굴을 무너뜨리고 스틸박사 일당을 없애 버린다. 그동안 수많은 다툼속에서 자신들도 모르게 서로 사랑의 감정이 싹튼 닉과 실비아는 미묘한 사랑의 감정을 어렵게 고백하고 연인이 된다.
에스파냐의 탐험가 프란시스코 피사로는 에스파냐 왕실의 도움으로 200명이 채 안 되는 부하들을 이끌고 잉카제국 정복에 나선다. 지병에 시달리면서도 천신만고 끝에 페루에 도착한 피사로와 그의 부하들은 잉카제국의 황제이자 ‘태양의 아들’ 아타왈파에게 회견을 청한다. 아타왈파는 비무장 상태인 수행원들과 함께 피사로 앞에 나서지만 개종을 하고 에스파냐의 왕에게 충성을 바치라는 에스파냐 측의 요구를 거부하고 성경을 내동댕이친다. 이를 신호로 화승총과 대포를 앞세운 에스파냐군의 공격이 시작되고 수많은 잉카인들이 일방적인 학살을 당하고 아타왈파는 체포된다. 몸값으로 금을 지불하면 풀어주겠다는 말에 막대한 양의 황금보물들이 잉카 각지에서 실려 오고 침략자들은 이를 녹여 금괴로 만든다. 한편 잉카제국을 손아귀에 넣고 싶은 욕망과 아타왈파에 대한 연민사이에서 갈등하는 피사로는 부하들의 반발을 사게 된다. 결국 아타왈파의 신병문제로 재판이 열리는데... A team of scientists working to raise a sunken Russian nuclear submarine on an ocean platform off the coast of Miami, Florida, unearth an ancient Atlantean relic from the sea floor and bring in an expert to make some sense of it. But while attempting to raise the sub, radioactive leakage from its missles triggers the re-emergence of Atlantis, and the resulting tidal wave destroys the platform and leaves only a small group of survivors. Rescued by two Vietnamvets-turned-heavies who are out relaxing after their latest job, their boat eventually runs aground on a Carribean island nearby where, upon going ashore, it is discovered that everything has been destroyed and everybody killed. The culprits, a vicious group of well-armed raiders, and their leader, Crystal Skull, are descendants of Atlantis' original race who set about reclaiming the world and adding the survivors to the list of victims as they struggle to stay alive and defeat the raiders and send Atlantis back to the ocean floor.

The film presents compelling evidence that Altlantis wasn't so far away after all, but what it omits is just as compelling. Although Plato’s account of Atlantian masonry, consisting of red, white and black stones, was a visually perfect match for the modern walls of the Minoan excavation site favored by the film, and his account of a sea made impassable by small islands of mud could, in fact, be a description of the rafts of pumice left by the catastrophic eruption of an ancient volcano there, little mention is made of Plato's specific account of where Atlantis was or the common root that links Atlantis to the Atlantic ocean. Also omitted is Plato's chronology placing the sinking of Atlantis in the same time frame as the end of the last ice age which caused the inundation of huge expanses of once fertile lands.
