Set at the beginning of the Civil War, Tap Roots is all about a county in Mississippi which chooses to secede from the state rather than enter the conflict. The county is protected from the Confederacy by an abolitionist and a Native American gentleman. The abolitionist's daughter is courted by a powerful newspaper publisher when her fiance, a confederate officer, elopes with the girl's sister. The daughter at first resists the publisher's attentions, but turns to him for aid when her ex-fiance plans to capture the seceding county on behalf of the South.

The Arizona wilderness, 1880. Gen. Fletcher Blackwell sends a message telling Capt. Walsh, who is escorting a wagon-train through Apache territory, heading for the fort at Furnace Creek, that he should cancel the escort and rush to another town. Apache leader "Little Dog" is leading the attack on the wagon-train and massacring everyone at the poorly manned fort. As a result the treaty is broken with the Indians and the white settlers take over the territory with the help of the cavalry, as the Apaches are wiped out and only "Little Dog" remains at large. Gunfighter "Brazos" Kane lays aside his guns "forever" when he is forced to shoot his best friend, and decides to join another friend, Bob Tyrell, as a cowhand on the Inskip ranch. He carries the body to the Banner ranch, the largest in the territory, and is accused by Banner of murdering Tyrell; Banner orders Deputy Sheriff Bill Yount, who is in Banner's pay, to arrest Kane. But Kane has the sympathy of Banner's daughter, Jane, who notifies Inskip of Kane's plight, and Inskip arrives in time to prevent a lynching. Sheriff Kiscade dismisses the murder charge for lack of evidence. Brazos then sets out to find the killer of his friend. Bess Bannister, Jane's sister, is in love with the Banner ranch foreman, Bard Macky, and knowing that Bard killed Tyrell and that Kane will track him down, then hampers Kane's mission somewhat by pretending to be in love with him.

The only one who publicly stands up to Tredwell is Beecham of the Clarion. Beecham has his paper burned to the ground and when he starts a petition to make Wyoming a state, taking the power away from Tredwell, he is killed. But when Kansas Kate comes in to visit her son Conners, she sees what is going on and she takes over the paper and keeps the pressure on Tredwill. In the new-founded railroad town of Laraville, Boss Jim Cork hopes to manipulate the sale of town lots to give him control, but Quaker schoolmarm Annie Morgan bags one of the key lots. Cork's lawyer Steve Lewis tries romancing Annie to get the lot back, finding her so overpoweringly liberated she leaves him dizzy. Still, Steve attains his nefarious object...almost...then has cause to deeply regret having aroused the sleeping giant of feminism!
