2029年。機械軍と人類の死闘は人類の勝利に終わりつつあった。だが、機械軍は人類の指導者ジョン・コナーの母サラを暗殺して歴史を書き換えるべく、殺人ロボット・ターミネーターT－800をタイムマシンで過去へ送る。一方人類側も、サラを救う任務に志願した青年カイルを過去へと飛ばす。カイルは計画通り1984年に到着するが、そこにはすでに未来を知って戦士となったサラと、彼女の守護者である別のT－800がいた。
オートボットとの壮絶な戦いの末に敗北したディセプティコンが、新たな仲間を率い、より凶悪になって復活。ディセプティコンの新たな侵略計画は、現存するオートボットたちの総力をはるかに上回る巨大なトランスフォーマー、“デヴァステーター”やメガトロン以上に凶悪な“フォールン”を擁するものだった。

人類の最期の砦「ザイオン」に残されたのは72時間。それを過ぎれば25万のセンチネルに襲われるだろう。しかしモーフィアスの信念は堅い。オラクルによればネオがこの戦争に終止符を打つ。一方のネオはヒントを得るためオラクルに会いに行く。
21世紀末の世界大戦により人類は大量の化学兵器を使用した。その結果地上の大半は居住不可能となり富裕層はヨーロッパを中心としたブリテン連邦（the United Federation of Britain、通称UFB）に住み、貧困層は反対側のオーストラリアを中心としたコロニーに居住する事になり、コロニーの住民はUFBの労働力の為にフォールと呼ばれる巨大なエレベーターに乗りUFBに通勤し働いていた。やがてUFBからの独立と解放を目的とするリーダーのマサイアスを中心としたレジスタンスと呼ばれる反体制派のテロ活動が盛んになり、UFB代表のコーヘイゲンはロボット警官のシンセティックの増産を唱える。
2035年のシカゴ。ロボットは人間の日常生活に欠かせない存在となっており、人間とロボットの共存は、3原則によって守られていた。 一. ロボットは、人間に危害を加えてはならない。 一. ロボットは、人間から与えられた命令に服従しなければならない。 一. ロボットは、前掲第一条及び第二条に反する恐れのない限り、自己を守らなければならない。ある日、ロボット開発の権威である科学者が謎の死を遂げる。その死にロボットの関与を疑ったスプーナー刑事は、ロボット心理学者カルヴィン博士の協力のもと、その謎を究明していく。そして、想像を絶する恐ろしくも巨大な陰謀に巻き込まれていくのであった・・・・・・。

時は20年前。ジーン・グレイは、プロフェッサーXに底知れない能力を見出され、それを操るべく「恵まれし者の学園」に彼女の居場所を与えた。 その10年後、とある大企業の社長の息子が思春期を迎え背中に翼が生え始めた。社長、ワージントンは、息子を普通の人間に戻そうとミュータント治療薬「キュア」を作り上げた。果たしてミュータントであることは病気なのか。ミュータント達の蟠りとマグニートーの作為が人類とミュータントの戦争を起こそうとしていた。
1942年、ロサンゼルス上空で発光する謎の飛行物体25機を空軍のレーダーがとらえる。その後もブエノスアイレスやソウル、ロンドンでも未知の飛行体が目撃されたが、その真相は不明だった。そして2011年、これまで世界各国で確認されたUFO事件を通して人類を監視してきたエイリアンたちがついに侵略を開始し、ロサンゼルスで海兵隊と市街戦を繰り広げる。
